A youthful Lions side battled bravely but could not prevent a stronger, more experienced Southend outfit from recording an awayday success.
There were some mitigating circumstances, however, with Scott Fitzgerald's side missing a number of players who had featured for a Millwall XI at Leatherhead the previous evening.
Two of those unavailable on Saturday - Gary Bowes and Lyle Taylor - were involved in The Lions' winning goal on Friday night with Bowes providing the cross for Taylor to head home to clinch a 1-0 success.
Danny Fitzsimons, Danny Keen, Charlie Read, Pat O'Connor, Jimmy Rogers and Hassan Janneh also sat out Saturday's match against Southend having turned out for Millwall's second string the previous evening.
Despite having a youthful look to their starting line-up against The Shrimpers, The Lions could have been four goals to the good in the first 10 minutes.
In Millwall's first attack Connor French fought his way into the Southend penalty area, the ball ran kindly for strike partner John Marquis but his first time effort sailed wide.
A minute later Keirnan Mason blasted against the upright, with French firing the follow-up wide.
Minutes later Marquis was again in the thick of the action, and yet again, the woodwork came between the home side opening their account.
The Lions continued to create and miss chances throughout the half but it was the visitors who took the lead on 14 minute and then doubled their tally five minutes before the break.
Between the goals, the Southend keeper was tested by a fierce Grant Ludford shot, Mason was bundled over just as he was about to pull the trigger and Marquis fired wide as Fitzgerald's side continued to ask questions of the visitors rearguard.
The second period opened with a Marquis effort being blocked on the Southend goalline but within six minutes of the restart United had eased into a 3-0 lead.
Millwall clawed a goal back in the 58th minute when a precision pass by Mason found Marquis who produced a controlled finish past the advancing keeper.
The Lions were now playing with more confidence and looked to be getting back into the match as Mason fired inches over the crossbar and substitute George Landais had a crack at goal. Minutes later midfielder Connor McLaren could have reduced the arrears further when he was fouled in the area. Unfortunately his resulting spot-kick was saved low to the keeper's left.
Millwall continued to pile on the pressure with Landais and then Toby Alabi going close.
But with the home side pushing forward, they succumbed to a classic counter-attack from which Southend bagged their fourth and final goal.
